I have encountered some problems when upgrading to mysql 5.6.

I noticed that there is no mysqlcheck in the bin folder, which is required when running mysql_upgrade:

Quote
[root] /usr/local/apps/mysql56/bin/mysql_upgrade -u root -p -h 127.0.0.1

Looking for 'mysql' as: /usr/local/apps/mysql56/bin/mysql
Looking for 'mysqlcheck' as: /usr/local/apps/mysql56/bin/mysqlcheck
FATAL ERROR: Upgrade failed

And I found it strange that the upgrade would also remove pdo-mysql driver. I'm getting this error with a php script:

Fatal error: Uncaught exception 'PDOException' with message 'could not find driver' in xxx file.
