For example we would like to offer LoadedAU whcih is a modded version of osCommerce |

I already said Typolight but I think you will have a problem with the upgrade system ... Typolight have a Live Update system. This system already update the script without the need to upload the new files archive. But this is a paid service. So I think it will be a problem if Softaculous offer this for free ...
