Footer and Header should be separated from the pages.
I would separate them as a design section, adding a menu there.
When the user hovers the cursor on the design elements, assistant must wrote that they are edited only in the design section.

Hi,

We already have separate pages for Header and Footer. However we display the header and footer in the editor for other pages so that the user can check how the site will look with the header and footer.

Do you mean that when showing the header/footer in the editor for other pages when we hover it should be displayed that you can edit the header and footer in the editor for their respective pages ?
