I have faced a similar problem with subdomains.
The screenshot on the Subdomain HowTo page shows it as "Parked domain". And it also does not point to a sub directory under public_html/

I suggest that possibly you could replace that image with a subdomain image pointing to some subdir of public_html.

Just confirming, do we have to make manual edits to Apache's httpd.conf?

No !!! You do not have to manually edit the conf.
Webuzo takes care of the same !!!

The virtual hosts are setup in the file /usr/local/apps/apache/etc/conf.d/webuzoVH.conf

However, it is recommended not to alter the contents of the files.
Note : The file is re-built every time you add/delete a domain.

Did you remove/install Apache ?
Are the domains pointing to the proper IP ?

If you still face any issue, please open a support ticket with the root details of your server and access to the Webuzo Enduser Panel, we will debug and resolve your issues and submit the solution in here as well.

You can get the list of domain and their corresponding path in the "Manage Domains" Menu.
Guide : http://www.webuzo.com/wiki/Manage_Domain

Do you even have an index file at the path to the subdomain ?
Please confirm the same !!!
